If it is only the "percent of one beat" portion I wouldn't worry about it. TSP's BPM counter is sometimes too accurate for its own good. :D
Is it on one or both decks? Could be an issue with the pitch bend wheel or pitch fader...

The phono preamps are built in for the timecode. When using the Multi-Core cables, the signal is split and you won't be using them.
My specs are almost 100% identical, and I can get down to 2ms latency without breaking a sweat. You should be just fine.
