I bought Komplete 12 Ultimate Collector's edition, and it came with bunch of Maschine expansions that include wav samples, maschine/battery kits and such. I'm not sure how to organize these or utilize within Maschine/battery. I have a hard-drive for just sample packs which I either load right into my DAW or battery.

Will I have to individually move files to correct places for each expansions, or would there be a faster way to do it?
And also, where should I put my Maschine2 group files (mxgrp) and Maschine2 Sound file (mxsnd)?

you'll browse your samples and resources by tags, no matter the place on your computer.

At the moment of the Install of your software using native access you can determine the destination for plug-in and soundbank installation in the preferences in the top right corner.
With th size of Komplete Ultimate I strongly advise you to choose wisely so you can you keep enough space on your system drive to have a fluid experience. I personally install all plugins in system drive and the sample libraries/expansions in a dedicated drive that is fast enough (ssd is ideal) to have a scanning process that is not too long.. Experience using a mechanical drive is horrible and install very long and can also slow the user experience overall. Once you choose your destinations everything is installed and automatically we'll organized and when starting MASCHINE for the first time, all libraries and expansions will be scanned in order to organise plugins and sounds through NKS system and all will be easy to browse by tags or using the GUI and personalized icons for each pack.
During your use, you can import your samples as well and organisé your custom libraries. All the presets you might create using stock plugins/sounds will stored in documents/Nativeinstruments/user Obviously you can customize things a bit but default behavior is good overall.

    Hope this helps

    Here is my advice:
Install all NI content Libraries including expansions in the same drive, my K12U CE takes 577GB.
Applications should go on their default locations. Select your paths in Native Access.
If you pick different locations for different products you will have to keep changing locations in NA prior to installing things and that's a pita.
The NI content is automatically sorted and organized inside Maschine/KK via browser sections and numerous tags.

For your own sample packs: If you want to browse them from the controller, and possibly add tags and organize them later you can manually add each sample pack the folder in Machine's preferences, they will show up in the browser kind of like Expansions.

For Maschine projects and presets, I advise using the default locations and backing up regularly.
