After months of calling technical support and posting countless posts I finally discovered how to record automation in Cubase SX. And I thought I would share this with everyone here since finding the answer was so difficult. In fact even NI technical support didn't know how to do it.

1.) Open up the automation window in the track that has an active running guitar tone in GR3. To do so simply click the + at the very bottom left hand corner to expand it.

2.) Then right click on the text window (by default it says volume) and select "RK Pedal." This should enable the expression pedal for the audio track.

3.) Then in the same expanded automation window select both of the R (read) and W (write) buttons to engage the writing capability.

4.) Now you're ready to record. However, YOU MUST BE IN THE GR3 INTERFACE TO RECORD! YOU CANNOT BE IN THE CUBASE SX3 TRACK WINDOW ATTEMPTING TO WATCH THE AUTOMATION GET RECORDED IN REALTIME OTHERWISE IT WILL NOT RECORD THE AUTOMATION! You'll have to be in GR3 interface and use the transport bar to start and stop recording. When you're finished go back into the Cubase SX3 recording console and you will then see the recorded automation!

This fourth step is why I could never record automation with the expression pedal in Cubase SX3. It's so damn simple but so counterintuitive because you want to watch the automation record itself in realtime, but in this version of Cubase it won't record it otherwise. Strange but true. I sincerely hope this helps a lot of you out. So bust out that wah pedal and let it rip!

    Cheers!
