Found this thread because I have the exact same problem now happening to me with Kontakt 5 in Maschine.
This has only started with the latest update.
Any more news on a fix? Pissing me off big time and as BodhiG mentioned absolutely killing my workflow.

I'm a forum Newbie but when noticed this problem I made an account and found this thread. Couldn't find a fix or a workaround on the interweb so I started messing around for myself and found this:

I have only tried this with Massive, but I can't see why it wouldn't work with other NI VST's.

Under where it says sound, in the middle half of the screen on the left side (to the left of where the Macro knobs would show up)

1. I opened a user made massive patch that did not show my macro Knobs inside of Maschine 2.3.
2. Where you are able to click on the plugin that you are using (middle left of the screen again) I clicked on the down arrow and hit save as. This saved my Massive preset to the users section under instruments (browse instruments while having the little silhouette of a man selected).
Here you will see other presets that have been saved (some of mine did somehow). Now you can select the preset you want and you should see your Macro knobs re-appear because they are no longer being opened from the Massive VST.

It's possible that many of you already know about this but for the ones who don't, I hope this helps you until this is fixed or deemed "by design." This definitely killed my flow for a solid week.
