I realize this is a somewhat common issue, but doesn't really seem to have a common answer.

If I have a sample map loaded, it seems that in order to load a new one (or new samples) I have two options: a) Import merge/replace or b) remove samples. The former is fine if I have preexisting sample maps, but if I don't, does that not mean I need to remove them? When I remove the samples, they don't really get removed - they get lost/become missing. And 129 error messages come popping up telling me the files are nowhere to be found.

Is there a clear all current samples from samples map function that I'm missing somewhere? Seems unnecessarily complicated to me.

Select all the samples and click remove.

This is what causes the problem of which I speak.

I don't follow. Do you remove the samples then save the ensemble and get the errors when you re-load the ensemble?

I have never seen error messages removing a sample map.
