Going to uninstall the Traktor Pro S4 software just because I want 1 of the 2 installs on a better computer. Is there a specific way of uninstalling the software so I can have 2 available installs afterward? Or do I just go under "control panel -> add or remove programs -> etc." and uninstall the software from there?

And afterwards run the service centre again.

I was wondering the same, so do i leave the service centre alone and just uninstall the traktor s4 program? Whats this about only being able to install it twice?

You license allows you to install it on up to 2 computers that you own (provided that you only use one at a time). Service centre is used to register your software. It knows which Ni products are on you PC and which ones need registering etc. It will also know when you uninstall. So if you uninstall traktor leave service centre on your machine and then run it when you have finished uninstalling and it will let NI know that you have done so so that you are then free to install traktor again on another machine.

What if i want to do a fresh install of windows? Do i uninstall trakor first, then open servce centre, then unistall it? Also how does service centre tell NI that traktor has been uninstalled as there are options in it to say such a thing?

As long as you are connected to the internet when you run service centre you are good. You don't have to click anything. If you want to do a fresh install you should uninstall traktor, run service centre, then you can format and reload windows.
