I take it like it comes and love PDF manuals. I hate online helping pages like Audi4fun Support Center.
They never give me a manual in PDF.
Pop-up informations in R6 are even better than too small tiny property text in R5.

I also like full reference manuals in PDF format. I agree that the tool tips are very helpful but that any information there should be replicated in the manuals. I am another person who decided to get back into Reaktor with R6, though I delayed my upgrade purchase until a few days ago. One of the first things I did is download all the manual PDFs and save them to goodreader. I have the paper manuals from some version of R5, including the extra ones that NI used to sell!

I also noticed some errors in the first two tutorials in the building with primary manual, which are the only ones I have done so far. I am doing the step sequencer tutorial tonight after work so I will watch for the error there, too.

Finally, a potential suggestion for NI would be to include some sort of meta-search functionality that covers all of the PDFs. In my professional life, I use a very complex optical modeling package called LightTools, and the PDFs documentation set for that has a functionality built-in that searches over the entire manual set and presents the search results in a separate window that has the links to the places in each manual.
