I have a massive VEPro Template that I run alongside Cubase that has lots of instances of Kontakt 6 in it.

Because of the library sizes I have to leave some of the instances switched off until I need them to save RAM.

When I do need to turn them on some take a while to load the samples.

I'm told that batch resaving will speed up the sample load time but the warnings worry me.

If I do the batch resave for each of my libraries outside of VEPro, basically open a new standalone instance of Kontakt to do the rebuild - will I need to rebuild my VEPro template after?

No. But it also won't help your situation, because all the NKI information is stored inside your VEPro template. Batch resaving the library will just do it with the actual physical NKIs you have on your hard drive, not the data in your VEPro template.

    Thanks ED...

does that mean basically I first need to do the batch resave thing, and then rebuild my VEPro template? Or is there any other way I can get them to load quicker?

You may try loading a patch in your template, then resaving the template. It amounts to the same thing pretty much. If it doesn't help, that's as fast as it's going to get.
